I'm sure you've seen it, but Galaxy Quest is a great affectionate parody of Star Trek, while still being a pretty decent scifi flick in and of itself. I'm actually drawing a blank on movies right now, but if I can extend this to series...Farscape. My all time favorite. And Firefly.

Gattaca is a dystophian future where science appoints people to their social functions in society according to normalised tests. It has this Brave New World thing going on, but it's pretty good in how it does it.
In Time, is a dystophian future where (for some reason) people get payed in time. You also have to pay everything in time. If your time runs out, you die. It's a way of looking at economy and how economies change realities.
They Live, is a classic from Carpenter talking about a society that is infiltrated by aliens. And the aliens brainwash people to keep doing what they do and not minding them. It has this "invasion of the body snatcher" element too it. But it also talks about how hegemonic powers promote a way of looking at the world that doesn't always correspond with objective reality.
Videodrome is a movie by Cronenburg... I honestly think it's his best one. I absolutely love it. It's about a guy that finds a secret transmission between satelites containing what would be called heavily violent sexual fantasies where people actually die (snuff movies). And the more he investigates this (because he's drawn towards the perversion, its fascinating) he slowly looses his grips on reality.
And if you haven't seen "PI" yet, that's also something that I want to recommend... by david Arronofski. Altough I would more place it under "fucked up thriller" content... it's not really Science Fiction. But it asks some really deep questions.
