"Won't" is the contraction of "will not" due to historical, phonetic shifts from the Middle English form "woll not". Over centuries, "woll not" morphed into "wonnot" before settling on the modern "won't". It survived as a contraction of "woll" while "will" became the preferred affirmative form, making "won't" a linguistic vestige.
