Christ said to his followers to love everyone. Then why does the Christians sees the atheists as inferior?

Because people who want a reason to hate others and see themselves as superior will find that reason in a book, and ignore all the pages that say:

"Believe in me but don't like, be a dick about it bro" (Luke 4:13)
