Can a vegetarian and a person who eats meat have a relationship?

They can. Will that relationship be a good relationship? I don't know.

How could the vegetarian ever truly respect a partner who doesn't align with their own morals?

I guess if they are vegetarians for reasons other than believing it's animal cruelty to eat meat, it could work.
