What does it mean when someone says they see right through you? Is this good or bad?

You have spotted someone who comes across as genuine. But they are not. They have cleverly fooled you.

I’ve had so called friends like that.

Some are of course more obvious. Especially people at work. Beware of anyone who says, ‘You can trust me’. Because you obviously can not.
