So God's perfect creation turned out not to be so perfect and he had to kill all of them but Noah and his family...

...but why did he also kill all the animals that couldn't fit on the Ark? Were they sinners too? Why did they deserve to die?

You actually bring up a good point. The reason might be found in the Book of Enoch, which I haven't read. It is said that the "Sons of God" had experimented with creating "cross breeds" of species of animals, including "cross breeding" animals with humans, but I don't believe that at all. But keeping with fictitious accounts in "Biblical times," the narrative would be to "cleanse" the Earth of those animals as well.

No...i don't think that even remotely addresses the question.
Sure, you can say the animals could die because sin entered the world through man but this in no way addresses why all the animals were drowned in the Noachian flood when it was humans with whom god was ostensibly displeased.
