I know that laws vary between states for the same crime in the US

and then on top of that I think you have Federal laws for higher? crimes.

Do other countries with states/provinces and prefectures practice the same quilted legal confusion?

Yes, of course!

Look at any Federal government system like Canada with it's provinces or Germany with its Bundesländer. It's not that uncommon actually.
All I know if if im gonna do a pretty long time behind bars I hope its federal

The US is a constitutional republic. Any power not expressly granted to the FED is under the purview of the states. The US is one of 160 other countries that are republics and have a central all powerful constitution. Each country varies with their culture , history, and beliefs.
