I think there are differences, but whether society or any particular group or organization should make anything of those differences is another question. Very often the call for distinctions comes from cis people who are prejudiced against trans people.
In sports, I think the time has long passed for an end to separate men's and women's teams or categories. You can categorize people by weight or height or whatever is relevant to the sport, similar to lightweight or heavyweight boxing, but adapted to whatever the actual qualifications are.

@SW-User If there was no separation between men and women in competitive sports then by majority men would be in the lead, clearly men and women are not equal in terms of physical abilities and in sports that physique matters it's a disadvantage for women to compete with men.

@DrSunnyTheSkeptic It wouldn't be a disadvantage if physically weaker men were grouped with physically stronger women. And the minority of women (cis or trans) who are as physically strong as strong men, could happily compete with them.

@SW-User Well it doesn't work like that because it would be very hard to determine weaker men and stronger women, it's simply easier to just separate competitors by sex. Right now trans women who as males never did anything significant among men are totally crushing the ratings among women, so your idea wouldn't work simply because even the "weaker" men hold an advantage compared to the stronger women.
Take Laurel Hubbard for instance, an aging weightlifter who did nothing that impressive before transitioning to female and all of a sudden after doing so changed her into the women's roster started beating all the women and was even sent to the Olympics which was a total slap to all the women who trained hard all their lives.

@DrSunnyTheSkeptic The division shouldn't be between men and women; your example shows how that doesn't work. Your example happens to be about a trans woman but there are also cis women who naturally have higher levels of testosterone, greater muscle mass, etc. than most women do.

@SW-User Yes, mostly due to marketing schemes promoted to misinformed people who think there's something unhealthy about it, prime example how ignorance leads who a diet fad, while very few actually have celiac disease.
