"My thoughts and prayers are with you" has kinda become an automatic response to those who've lost someone, even from those who don't even believe

in prayer. It's kinda like "i hope you feel better..but not really because I don't believe in hope"

k..slight exaggeration but the point remains.

I appreciate the sentiment when someone says it but as a religious person I can see what you're saying.

i do appreciate when someone says it, because it's out of respect. I don't think it makes them any less genuine since it's coming from a good place. it just doesn't seem like the ideal thing to say if you don't believe in what you're saying... if that makes sense.
