What is the best way to clean a toilet after it has been upper deckered?

A plumber told me you have to remove and disassemble. Could you just pour some bleach and other cleaners into the upper tank and flush a whole bunch of times or will there always be poo in there coming out every time you flush?

Ecolab toilet cleaner, run through five minutes with water off. Clean as normal with water on.
