For many stupid reasons. In the US (federal level), the primarily reason, in my opinion, is because MK Ultra not only failed, but it back fired. The criminalization of marijuana was basically the feds being sore losers about their failed plans with LSD, which was originally, to use it for mind control, but as it turned out, it had the opposite effect, even making people question authority and protest the war, etc.
So then they demonized the hippies and everything associated with that culture, including the weed.
