Because they have roots in Mexico, have family in Mexico, or are supporting neighbours who do.
There has been a lot of waving of non-American flags in the USA lately -- Palestinian, Israeli... I wouldn't single out Mexican flags as odd.

A few people are being violent. A lot more are waving flags (including all the ones I mentioned).

@ThePatientAnarchist It does yes. You were comparing it to the flag waving of other non violent protestors. That's the difference and why its not tolerated in this instance.
