I've heard that from another source, and there are some good comparisons.
Neo the messiah, requiring faith, one of his disciples turns him in, and at one point he is resurrected.
But there are probably hundreds of movies with a similar story arc that you could make that argument for.
At the end of the day, only the filmmakers and writer know if that was the intention.
And at the end of the day, it's just a film.

@Mindfulness Very well said, I would add how the red pill's color references the "blood" too, which is made a big deal about in theology. :)
