NES: Hard choice between LoZ2, Megaman 4, Castlevania, and Final Fantasy; but Final Fantasy stuck with me the most. :p
SNES: Secret of Mana.
Sega Gen: Zombies at My Neighbors (tempted to put them for SNES but it doesn't compare to Secret of Mana)
N64: Ocarina of Time: Masterquest & Majora's Mask
Atari: Strider. He's too cool, even if his Atari version looked terrible. :p
GameBoy: Pokemon Blue
GameBoy-Color: Pokemon Silver
GameBoy-Advanced: Castlevania: Aria of Sorrow.
GameCube: Luigi's Mansion.
Honorable Mentions:
Megaman Soccer, every single console Ultima port, the entire megaman series, (the fact I forgot to put playstation in the list of questions), and- maybe Castlevania 2- I hated those stupid fish people knocking you off the bridge but still a classic game xD.

I definitely can appreciate the animations and physics system of clockwork knight. I think there's actually a new PC game with a similar concept on that $30 bundle actually.
